Unfortunately, your itinerary is not eligible for 240 hour visa free transit because the basic rule of 240 hour visa free transit clearly states that only the immediate points before and after your mainland China visit have to be in two different countries or eligible territories. As you can see both of your immediate points are in Hong Kong. It really does not matter whether you will cross Hong Kong immigration or not, you are arriving into mainland China from Hong Kong as your immediate point. In order to make your itinerary eligible we will have to introduce Macau into equation. So, after your landing you will take a bus to Macau and then a ferry from Macau to Shekou in Shenzhen. Everything else remains as it is in your original plan. Like this, your immediate points, before and after mainland China will be in two different eligible territories - Macau and Hong Kong. You will normally exit mainland China by train as you have planned. It is important to understand that you will have to buy your train ticket from Guangzhou to Hong Kong West Kowloon station even before you depart toward Shekou because you will be asked to present that ticket (in reality a booking confirmation sent into your email inbox) in both Macau and upon arrival in Shekou. I know this complicates your itinerary somewhat, but like this you will be eligible and have a peace of mind. Also, I encourage you to use correct terminology because this is not a transit visa, but 240 hour visa free transit or in other words, there is not visa of any kind at all. Have a nice visit to China.
