The basic rule of 240 hour visa free transit strictly requires that the immediate points before and after your visit to mainland China have to be in two separate countries or eligible territories (eligible territories are Hong Kong, Taiwan and Macau). Your itinerary has its both immediate points in one territory - Hong Kong. However, you can easily make your itinerary to be eligible one. Even before you depart toward Shekou you will buy a ferry ticket from Shekou to Macau via TurboJet website. Like this, your immediate points will be in Hong Kong (arrival) and Macau (departure). This is eligibole for 240 hour visa free transit. So, just print out that ferry ticket (Shekou to Macau) and have it at hand because you will be asked to present it in Hong Kong (or even before than in Jakarta) and in Shekou when you arrive there. This is a proof that you will be really in a transit. When you arrive in Macau, you will just take the next ferry to Hong Kong.
