At the time being, probably the most convenient border crossing is Lo Wu / Luohu. Luohu visa office opening hours are 09:00 - 16:30, but you should be at least at 08:30 at the border crossing in order to avoid the major queues.
The price for all the citizens eligible for this visa, Japanese citizens included, is 130 CNY and the fee should be paid by card. All major cards are accepted. Right at the border crossing there will be a form to fill out and the photo will be taken at the border crossing as well.
One more, maybe important detail is that the Chinese authorities plan to make a resumption of 15 days visa free entry for the Japanese citizens very soon. There are unofficial information that this resumption will happen even by the end of this month. However, the exact that is not yet known.
If you arrive before the visa free regime for Japanese citizens is reactivated, the best option is Lo Wu / Luohu. After a stay in Shenzhen, it is free to take any border crossing to return back to Hong Kong and also any mean of transport, high speed train included. Have a nice journey.0
