Yes, this is fine because you will be covered by 24 hour visa free transit. You should just have in mind that you will have to buy your train ticket in advance, even before you depart from Penang as a proof that you will be really in a transit. Also, allow a good buffer/amount of time between your flight landing in Shenzhen until your departure by train to Hong Kong. Also, please, keep in mind to print out your train ticket confirmation and have it at hand to present it in both Penang and Shenzhen.
When you land in Shenzhen, the first thing you will do is to approach 24/144 hour visa free transit counter where you will present your flight and train tickets. Shortly after, you will be granted a temporary entry permit for free that will allow you to formally enter China in order to take your train to Hong Kong. When the permit is granted you will head to the immigration and then to the train station. Have a nice journey.
