In my opinion, the first thing you should do is to obtain eVisa for Hong Kong because this is the only visa you cannot obtain on arrival. When successful, you can buy your flight tickets and here I suggest you to fly:
Singapore - Hong Kong
Shenzhen - Singapore
The first segment is perfectly logical because you will arrive with a pre-arranged visa. After your stay in Hong Kong, head to Macau by ferry or via the bridge where you will be able to obtain a visa on arrival. Your residence in Singapore as well as your flight out from Shenzhen, that you will visit after Macau, will facilitate obtaining a Macanese visa.
From Macau take a direct ferry (by TurboJet) to Shekou port in Shenzhen. Please, have in mind that you have to arrive in Shenzhen within the time frame: 9:00 - 13:00 & 14:30 - 16:30, opening hours of Shekou visa office.
When you arrive in Shekou, your visa will be granted because you have a flight out of Shenzhen to a third country (Singapore). Visa on arrival for Shenzhen costs 130 CNY and it should be payed by card. There are some information about cash being accepted, but I suggest you to have a card.
If I were you I would do exactly in this way. You will check everything by yourself and decide by yourself, of course.
