Unfortunately, your itinerary is not eligible for any kind of visa free transit scheme. Taking a train or ferry is not eligible for this scheme. The only way how you could enjoy it is to take a nonstop flight from Hong Kong to Guangzhou and then exit from Shenzhen by ferry to Macau. The good detail is that when traveling on 144 hour visa free transit, you are allowed to explore the entire Guangdong province, the most populous province in China. Here you have to have in mind the fact that even before your departure from Hong Kong you will have to buy your ferry ticket from Shenzhen (Shekou port) to Macau through TurboJet website. Also, you will have to print out the ticket and have it at hand in hard copy. In the end, you will have to take exactly that ferry you have bought your ticket for. You have to be in Guangdong province for at least a minute longer than 24 hours.
The alternative is a visit to Shenzhen only. You can obtain a 5 days Shenzhen visa on arrival at two overland border crossings - Huanggang and Lo Wu (Luohu) or at Shekou port in Shenzhen by taking a direct ferry from Hong Kong to Shekou. Three details here... If you obtain a Shenzhen VOA you will be limited to Shenzhen city limits only, the price for US citizens is steep because of reciprocity and amounts to 1,295 CNY. Opening hours on two overland border crossings are: 9:00 - 16:30 and Shekou: 9:00 - 13:00 & 14:30 - 16:30. Be warned, that if you use overland border crossings, you should be at the crossing at least at 09:00 because of the daily quota. You can exit from Shenzhen to Macau by ferry.
