Sebastian, if you are traveling by a single company on a through (single) ticket, you luggage will be tagged all the way from Frankfurt to Taipei. Just for your peace of mind, I advise you to ask the very same thing at the check-in in Frankfurt. You will receive the same answer, but do it just to enjoy your journey totally relaxed.
Also, you will declare at check-in in Frankfurt that you will fly to Taipei via Chengdu using 24 hour visa free transit if your layover in Chengdu is shorter than 24 hours or using 144 hour visa free transit is your layover in Chengdu is longer than 24, but shorter than 144 hours. In both cases, you will travel covered by either 24 or 144 hour visa free transit and you do not need any kind of visa.
Upon landing in Chengdu, you will just stay airside if your transit time is short, so you do not need to perform any formalities because you will be just a passenger in transit that does not exit the airport. However, if your layover is a long one, you will approach 24/144 hour visa free transit counter where you will apply (for free) for a temporary entry permit to be allowed to exit the airport and to spend some time in Chengdu. So, the permit you are mentioning is only necessary if you want to exit the airport and to explore the city.
