No, this is not possible because the only way how to use visa free transit when entering Guangdong province is to fly into it. Also, Shenzhen airport is considered as an airport that does not support 24 hour visa free transit scheme.
However, you can take a ferry from Hong Kong to Shenzhen Shekou port and apply there for 5 days Shenzhen visa on arrival. You will be granted this visa on arrival because you will present them your ticket that you will use to fly from Shenzhen to South Korea. Please, if you decide to do this, you will have to take the very first ferry, I think it departs from Hong Kong at 09:00, to be on time for obtaining a visa in Shekou port in Shenzhen. Have in mind that the price of visa is 168 CNY and you can pay for it by card only (cashless form). These are the opening hours of Shekou port visa office: 9:00 - 13:00 & 14:30 - 16:30.
