Yes, you can. This option is among eligible options for obtaining 5 days visa on arrival. You should just take care that your flight from Japan to Shenzhen is a nonstop one. In other words, you are not allowed to have any additional landing within mainland China before your arrival in Shenzhen.
After your stay in Shenzhen, you can exit to Hong Kong in the way you prefer, high speed train included.
Alternatively, you could fly into Shenzhen by taking advantage of 144 hour visa free transit. In this case, you can stay and travel within the entire Guangdong province. Anyway, a small disadvantage of this option is in the fact that you would have to buy a ferry ticket from Shekou port in Shenzhen and depart for Hong Kong by exactly that ferry you have bought the ticket for. So, in this case, you do not have felxibility, although here you do not have to buy any kind of visa or similar.
If you decide for 144 hour visa free transit option, you will have to buy a ferry ticket in advance and you will have to print it out and carry with you in hard copy.
