About:How to Travel to China without a Visa

144 hour visa free back to home country

I am a US citizen intending to visit Japan, then stop in Shanghai briefly, then return to the US. Is this eligible for the visa-free transit, or does the US not count as a "third country" if that is where my citizenship is held?

Your route Japan - Shanghai - US is eligible for the transit. It does not matter the country/region C is your homecountry or not. Just have the ticket to US in hand and make sure the flight has no other landings in China.
