To simplify the entire situation, I will tell you that Thai citizens are eligible for Zhuhai visa on arrival only if they were granted a Chinese visa before. In other words, if you have obtained a Chinese visa in the past, you can approach the visa office at Macau border crossing with Zhuhai. If not, do not bother trying because you will not be successful. Also, if you were granted a Chinese visa in the past, you have to present that visa in your actual or in your old passport.
Also, if you have or you plan to get a new Chinese visa and you approach the border crossing with a valid visa in your passport, you cannot get a Zhuhai 3 day visa because you cannot have two concurrent Chinese visas in your passport. In other words, you will not get Zhuhai visa, but that new and valid visa will be used and consequently invalidated if you decide to cross the border.
By the way, I have to admit that I did not properly understood your second segment, so maybe my answer will not be usable for your needs, so I urge you to simplify your second portion of your question, if possible :)
