Your itinerary, as far as Chinese authorities are concerned, is:
Amsterdam - Guandong province - Macau
This itinerary is definitely eligible for 144 hour visa free transit. You will print out your flight ticket and your ferry e-confirmation and take those printouts with you. Also, you will bring a confirmation of your accommodation (enough for the first overnight) booking.
1. You can use any available Guangzhou railway station to travel to Shenzhen. Also, you can take any train that you wish. Simply speaking, when you have an eligible itinerary under 144 hour visa free transit, you are allowed to use any mode of transport you want within entire Guangdong province. Also, you can book your ticket in advance or you can book it when you arrive at the railway station. Anyway, if I were you I would book a ticket online in advance from Guangzhou South to Shenzhen Futian railway station because you can reach both of them by metro and also you can reach Shenzhen Shekou ferry terminal by metro from Futian station.
2. Shenzhen Shekou. You will visit TurboJet ferry website where you will book your ticket online, in advance. You will receive an e-confirmation after that. You have to print out that e-confirmation and have it with you as a proof of your transit. Also, you will collect your real, paper ticket at Shekou with this e-confirmation. Please, keep in mind that you will have to use exactly that ferry that you have bought your ticket for.
3. Your itinerary is definitely within 144 hour visa free transit and you are perfectly allowed to do all you have mentioned.
