You are definitely allowed to do that. Your actual stay within China is on your single entry visa and this is fine. At the moment when you exit mainland China for Hong Kong, your visa will expire.
You will be allowed to stay in Hong Kong visa free and after that, you are perfectly allowed to apply and obtain a 5 day Shenzhen VOA at three border crossings (Lo Wu / Luohu, Huanggang and Shekou) at the price for 168 CNY for German citizens. Also, you are allowed to take a flight from Shenzhen to Germany, but you should keep in mind that your flight from Shenzhen is not allowed to have any additional landing within mainland China. In other words, it has to be a direct, nonstop flight out of mainland China.
