Everything depends whether you will travel on a single (through) ticket from Beijing to Athens, assuming by Turkish Airlines. If this is the case, you will not exit Istanbul transit area or in other words, your visa for Greece will be more than enough in the eyes of Chinese immigration authorities. Turkish authorities do not require a visa if you don't leave the transit area of Istanbul airport.
By the way, you are definitely eligible for 24 hour visa free transit in Beijing and you don't need any kind of visa. Anyway, I assume that you will travel on separate tickets. One from Tokyo to Beijing and another one from Beijing to Athens via Istanbul. If this is correct, you will print out your flight tickets and have those printouts with you all the time. Also, you will declare at check.in in Tokyo that you will travel to Istanbul/Athens via Beijing using 24 hour visa free transit in Beijing. After a short inspection, you will be allowed to board the plane.
Upon arrival in Beijing, you will immediately approach 24 hour visa free transit where you will apply for a temporary entry permit to be allowed to collect your luggage and to recheck for your flight to Istanbul/Athens. You will be granted this permit or if they don't want to grant a permit, you will be escorted by an airport staff member through the whole process, until you enter the transit zone again. It is even possible that the airport staff bring you your luggage and you will then continue to perform other formalities. In any case, you will be fine.
