About:Visa on Arrival

Hi I am staying in Hong Kong at the end of the month ( December )

and would like to spend a day shopping in Shenzhen. If I apply for a visa for Shenzhen will it affect my VOA application in Beijing when I visit there in early January? I don’t want to stuff that up by trying to get some bargains.

Actually, there is no VOA option in Beijing. I assume that you are thinking about 144 hour visa free transit in Beijing by flying:

Hong Kong - Beijing - X country

So, if I'm right, you are perfectly allowed to apply and obtain a Shenzhen VOA, do some shopping and then return to Hong Kong and after that perform your 144 hour visa free transit through Beijing area. These two options are not in any kind of collision.
