You are advised to use the option that will be more affordable to you regarding the expenses. You are perfectly allowed to fly to Hong Kong and after that to travel to Shenzhen via some of the border crossings where you will obtain a 5 day Shenzhen VOA, but you can also fly directly to Shenzhen from Europe and enjoy 144 hour visa free transit before your flight to the Philippines.
In other words, you are allowed to travel:
Europe - Shenzhen - Philippines
If you decide for this option, please, have in mind that your flight from Europe to Shenzhen is not allowed to have any additional landing within mainland China!
Also, you are allowed to travel back from the Philippines to Europe visa Shenzhen using both 24 or 144 hour visa free transit and you don't need any kind of visa to do that.
Now, you can see the prices of flights and choose the option that will be the most affordable for your needs.
In the end... If you decide to travel directly from Europe to Shenzhen, just forget about Shenzhen VOA. It is not possible to obtain a Shenzhen VOA if you are arriving by plane, but you will rely on 144 hour visa free transit.
