About:Transfer in T3 of Beijing Capital Airport

HND flight NH 961 to PEK and then have to take flight UA 88 from PEK to EWR.

Do I have to go through customs at PEK if I am coming from HND flight NH 961 to PEK and then have to take flight UA 88 from PEK to EWR.

If yes, how long will take? I have only 3 hr layover.

Yes, you need to go through customs and your layover time is sufficient.
