About:240-hour Visa-free Transit in Beijing, Tianjin & Hebei

Hong Kong to Beijing back to Manchester with connecting flight in HK

We are flying to BJ from Hong Kong and then leaving to go back to Manchester - but have to change at Hong Kong as there is no direct flight. does this qualify for the 144 hr visa?

Of course that does not qualify. Hong Kong-Beijing-Hong Kong is a visit to China and not a transit. You must get a visa or change your flights. By the way, there IS a non-stop flight between Beijing and Manchester on Hainan.

There is no direct flight with Hainan - it is via Chongqing
Would this also invalidate the 144 hr visa?? or is Chongqing classed as a 3rd country?

Chongqing is obviously not a 3rd country because it's in mainland China. And Hainan Airlines DO fly Manchester to Beijing and vv non-stop. And there is no non-stop flight from Manchester to Chongqing on Hainan or any other airline.
