About:72-Hour Visa-Free Transit

Transiting ChongQing for a night and to take a flight o LiJiang.

Is it preferable to book a hotel in Chongqing or to stay at airport if the layover time is more than 12 hours including night.

In my opinion 12 hours is awful lot of time, especially during the night hours. If you can afford, at least some kind of simple accommodation, that would be by far better option than spending a night in such an unnatural and exhausting environment.
