The route US-Shanghai-Japan Nagasaki is eligible for the 144-hour visa free transit, but Japan(Kagohima)-Shanghai-Japan (Kyoto) is not a transit but a visit and need to apply for the tourist visa. It is suggested that you change the second route into Japan-Shanghai-Macau or Hong Hong-Japan Kyoto. Then it is eligible for the 144-hour free tranist too.
