Basically, these are your itineraries that matter:
1. Singapore - Shanghai - Japan
This itinerary is eligible for 144 hours visa free transit in case that your flight from Singapore to Shanghai doesn't have any additional landing(s) within mainland China and Japan. Also, your first port call immediately after you depart from Shanghai by cruise, should not be in mainland China.
2. Japan - Shanghai - Busan
This itinerary is eligible for 24 hours visa free transit in Shanghai in case that your first cruise (Japan - Shanghai) after a visit to Japan doesn't have its last port call, immediately before Shanghai, in mainland China. Also, your second cruise toward South Korea and further on, should not have a port call in mainland China immediately after you depart from Shanghai.
So, if your itineraries fulfill the above mentioned criteria, you can travel to China with absolute peace of mind. I have intentionally mentioned all the details that could have been unintentionally omitted in your post, just to ensure that you are definitely qualified for visa free transit in Shanghai.
