There are two main reasons and you have mentioned one of them:
- High speed train stops on several scheduled stations along the route, so it would be somewhat problematic to control the whereabouts of the passengers in transit
- High speed train departs from different station (Hong Kong West Kowloon railway station) that is simply not equipped with the staff that has right or knowledge to handle passengers that depart to mainland China without a visa
A conventional, slow train does not have scheduled stops, although it has several, technical ones and its origin is Hung Hom railway station in Hong Kong that is equipped with staff that has authority to handle the passengers traveling visa free. Also, high speed train is not even eligible for visa free transit travelers returning from Guangdong province, but only the railway line that terminates/originates in Hung Hom station in Hong Kong.
Unfortunately, you will have to give up from your intention to use a high speed train and take a conventional one or alternatively to fly.
