Two separated tickets

We have two separated tickets, the first one Amsterdam-Dubai-Shanghai return Manila-Dubai-Amsterdam with Emirates and the second one Shanghai-Cebu with China Eastern airlines , we stay for 3 days in Shanghai. Is this alright for the free transit visa.

Be aware its not uncommon for Emirates to incorrectly deny boarding when not on an interline ticket. Get to the airport extra early to be safe.

Of course. There is no problem at all whether your tickets are bought separately. The only detail that interest Chinese authorities is your route: Dubai - Shanghai - Cebu that is perfectly eligible for 144 hours visa free transit. By the way, you will not qualify for any kind of "free visa", but for "visa free transit".
