What does that mean? They may give me a problem because I'm not stopping in another city in China they may not let us stay in Shanghai for the 2 days?

No, the opposite. You are only allowed to stop in Shanghai.

Your itinerary is definitely fine for 144 hours visa free transit. Please, just keep in mind that you flight from Shanghai to Amsterdam does not have any additional landing in mainland China.
