I am travelling To Shanghai spending 3 days and then boarding a cruise

for 6 days to Japan then return to Shanghai to fly home that day. Can I use the 144 hr visa for this please?

Of course. You can use 144 hours visa free transit twice or in your case 144 hours for the first and 24 hours for the second leg of your journey:

Australia - SH - Japan

Japan - SH - Australia

The only detail that you should take care of is that your flights to and from SH do not have any additional landings within mainland China or Japan.
