About:Transfer in T3 of Beijing Capital Airport

International Transfer with domestic stopover at Beijing Capital Airport

I have a flight with the following itinerary:

JFK to PEK to FUK (Japan) with a stopover in Dalian.

This is all with Air China. I assume I can use the 72 hour transit visa to do this flight.

Could you please confirm that I need to go through immigration in order to catch the domestic flight to Dalian?

No, you cannot enjoy the 72 hours visa free policy because it only allows one stop in China. In addition, you need to go through the immigration.
