You are advised to go to report the situation to the police station as soon as possible, and pay the fine for overstaying. Then, try to apply for an exit pass to leave the country.

Maybe you'll face a ¥1,000 fine and an officer will ban you from using visa-free transit for 5 years. Overstaying may also affect your future visa application.
