Seoul-Beijing-Taipei - 144-hour visa-free?

Planned route is into Beijing non-stop from Seoul and then to Taipei from Beijing, but if the Beijing-Taipei leg requires changing planes in Seoul, is the 144-hour free stay invalidated by the flight (if not the final destination) being to and from the same country?
