About:Visa on Arrival

Do you have to leave Shenzhen via the same port that you entered?

I am planning to enter for Luohu to get the VOA but would like to take the bullet train to HK, which would mean leaving via Futian I believe.

No, you don't have to. If you would like to take the bullet train to Hong Kong, Shenzhen North Railway Station and Futian Railway Station are both OK.
