144 hour visa free transit. Alternatively, would this work as well?

Canada -> Hong Kong -> Shanghai -> Taiwan

Then on the way back

South Korea -> Beijing -> Canada.

Furthermore are we allowed to stay in hotels during that 144 hour/6 day period or do we have to return to the airport each night?

Yes, both are allowed routings for separate TWOV. Yes you can stay in a hotel as well. They will register your stay at check in with the proper authorities.
