I am from the USA and starting a cruise in Tokyo, that ends in Shanghai.

I am staying for 2 nights in Shanghai, then flying to Taiwan for 10 days then back to the USA. Does my flight to Taiwan qualify for the 72 hour rule or 144 hour rule?

Yes, you will qualify for the 144 hour free transit in Shanghai if you travel like that.
