Our cruise ship stops in Xiamen and Hong Kong in addition to many other 3rd country ports.

If I do not get off the ship at Xiamen and Hong Kong does the 144 visa free still apply for Shanghai?

Yes. I think you are qualified for the free visa according to the policy. You should contact your cruise ship first.
