Vidit, when you go to South Korea, if your layover in Shanghai is not more than 24 hours, you can enjoy the 24 hour direct transit. You can apply for a temporary stay permit and then go to Hongqiao airport to take the flight. But you need to tell the consular officers that you will use the 24 hour direct transit this time rather than the single entry permit on your passport.
In this way, you can use the single entry permit to enter Shanghai and Beijing on your way back from Korea. There won’t be any problems.

Vidit, if you are eligible for the 24 hour direct transit, you can just apply for it in PRC. You don’t need to do anything in India.
