About:72-Hour Visa-Free Transit

I am traveling from Tokyo to Shanghai via Seoul and onwards to Los Angeles.

My issue is that I have a layover in Shanghai that is 24h so I want to stay at a Hotel in Shanghai for the night, before I depart to Lao Angeles the next day. My check in in Tokyo tried to tell me that I couldn't even check in on my flight to Seoul if I didn't have a Tourist entry permit for China. What rules apply here?

The airline you take from Tokyo to Seoul isn't right. Since you needn't apply any entry permit to Seoul, you of course can get on the plane. As long as you can reach Seoul without problem, then the following leg is none of their business (unless you have connecting air tickets under the same airline company). Even you fly with connecting air tickets, you still needn't apply because your situation is ok for 72 hours free transit policy.
