Do connection flights count?

I am flying from New Zealand to Beijing then 3 days later from Beijing to Hong Kong. The flight from New Zealand has a connection in Hong Kong for less than 2 hours. Does the Hong Kong connection disqualify me for the 72 hour visa since I will be flying to HK from Beijing?

Yes, the connection in Hong Kong disqualifies you for the 72h free transit.
