About:72-Hour Visa-Free Transit

I am flying from ny to Shanghai and into Singapore but the airline hub is Taipei.

So there are layovers in both inbound and outbound for connecting flights. Does this count against the transit visa?

You mean the travel route will be like NY-Taipei-Shanghai-Taipei-Singapore, right? If yes, it won’t qualify for the free transit facility.
