About:Beijing Capital Airport T2

We will arrive at PEK from Europe to go through customs to get our original permit for Tibet.

Then we will fly from terminal 2 to Lhasa. Do we officially leave China then and go through customs and go through customs in Lhasa in order to enter China again?

If I correctly understand you, you wanna know whether it is fine to leave PEK to get your permit. Well yes, both BJ and Lhasa belong to China, so you won't have any problem in going through the immigration in the two cities. Actually, when transferring from international to domestic, passengers have to go through the customs. Also I would tell you that Chinese visa is for the whole China mainland and Tibet Travel Permit is only needed for Tibet travel. Let me know whether this is the answer to your confusion.
