Will I qualify for 72 hour visa free if I travel to Guangzhou Baiyun airport, then visit Shenzhen?

I am a US citizen. I will be going from Los Angeles to Guangzhou for 3 days, then go to Vietnam. On the way back from Vietnam to Los Angeles, I want to stop by Beijing for another 3 days visit. Will I qualify for a second 72 hour free transit?

Yes, the 72 hour free transit in Guangzhou allows visits within the whole Guangdong Province, including Shenzhen. And there is no problem to take advantage of 72 hour free transit again in Beijing for your return trip.
