Can application be done at any travel agency? Or will I need to visit the consulate in person? I'm Hong Kong born Chinese with US citizenship and passport. Thank you.

Hi, if you are former Chinese with US passport and has long-term resident status in Japan, you can apply in person from the consulate directly. Otherwise, you need to apply through a travel agency.
