Hi, In case of traffic jam surcharges and to save money, is it advisable to take taxi from Shekou port to Shen Da Station and take the train down to Luohu area?

If you will not travel at traffic peak time in the morning or late afternoon, no need to worry about these trouble. Alternatively, from Shekou Port, you could take a city-bus to Luohu area directly. Of course, it takes longer enroute.
