Would like to know if travelling by ferry is advisable, especially because I plan to travel on Monday morning 7.45am boat as my flight in HKIA leaves at 11am. Is it convenient if I have luggage?

That is the earliest ferry available, so no problem to take it and time is quite enough for your to handle check-in etc. It is fine to bring luggage on the ferry.
