During your stay in China you are allowed to travel across the provincial borders and all the destinations or layovers you have mentioned are allowed. I understand that your flight Chengdu to Japan has a layover in Shanghai, but it will be in Shanghai that you will perform the exit formalities and not in Chengdu. When traveling out of China it is always the last point where you perform exit formalities. It is quite possible that your luggage will be tagged from Chengdu all the way to Japan and you will not have to collect it and re-check in Shanghai, but it does not need to be the case. So, you have to count on such a possibility as well.
