All the procedures will be performed at Hong Kong West Kowloon station where both Hong Kong and mainland China immigration authorities are co-located at the same premises of Hong Kong West Kowloon station. In other words, when you clear the formalities at West Kowloon station and you sit in the train, you are already treated as if you were entered mainland China. After the train departs, there are no more formalities of any kind or better to say, you will not encounter any border crossings, immigration or any formality whatsoever in Shenzhen or Futian. Also, you are advised to arrive at Hong Kong West Kowloon station at least 90 minutes ahead of your planned train departure because of the formalities from both parties, Hong Kong and mainland China one.

I can see that you have properly understood the logic/rules of 240 hour visa free transit because an exit from mainland China to Macau by ferry is definitely eligible way how to enjoy 240 hour visa free transit in a correct way. Have a nice visit to China.
