Yes, your planned itinerary is definitely eligible for 240 hour visa free transit. There is no doubt about it. You should just take care that even before you depart from Hong Kong West Kowloon train station you should buy your exit ticket from Shekou to Macau through TurboJet ferry website. It is highly advisable to have that ticket as a printout and at hand ready to be presented to both Hong Kong and mainland China immigration authorities. General recommendation is to arrive roughly 2 hours ahead of your train departure from West Kowloon station because you will clear both Hong Kong and mainland Chinese immigration formalities at West Kowloon station because both of them are co-located in the same premises of the train station. Also, you should book your accommodation at least for the first overnight in mainland China because you will be asked to present your address in China and you will just write down the name of your hotel being it in Shenzhen or Guangzhou.
You should be aware that after you clear Hong Kong immigration, you will fill out arrival card and then perform fingerprinting. When you are done with that you will approach 24/240 hour visa free transit counter where you will present your tickets with the emphasize on your Shekou to Macau ferry ticket. When you receive a temporary entry permit, you will head to the immigration and then to the platform for your train. When you sit in the train, you will know that all the formalities are cleared and behind you and your exploration of Guangdong province begins. Have a nice journey.
