Yes, you will be able to do that. If I have properly understood you, you have two segments that have their stops in mainland China: 1. Hong Kong - Beijing - Shanghai - Japan and 2. Japan - Shanghai - Hong Kong. So, if I have properly understood, the first segment will be covered by 240 hour visa free transit and the second one by 24 hour visa free transit. This is all fine and you will be definitely allowed to obtain a temporary entry permit at the cruise facility in Shanghai. When you obtain a permit, you will exit the cruise facility and proceed to the airport for your flight to Hong Kong.
