Yes, of course you can. You can do it by plane or train, the choice is up to you. It is just important that the immediate points before and after mainland China are located in two different countries or eligible territories. Eligible territories are Hong Kong, Taiwan and Macau. So, if you enter mainland China from Hong Kong, the first country or eligible territory after mainland China cannot be Hong Kong, but it can be, fore example Macau. You have to have in mind that you can enter mainland China from Hong Kong by plane or by ferry to Shekou and/or Nansha ports only. From Macau you can enter mainland China also by plane and/or by ferry to Shekou only. When existing mainland China toward Hong Kong you can use plane, ferries from many locations or train and if you exit mainland China toward Macau, you can use a plane or a ferry from Shekou. Before you exit Hong Kong or Macau toward mainland China you will have to buy your exit ticket being it by plane, ferry or train because you will be asked to present one. Also, upon your arrival in mainland China you will be asked to provide a rough itinerary of your stay during 240 hours, so have prepared some hotels and, in your case, a plane/train ticket from Shenzhen to Chongqing. By the way, I encourage you to use correct terminology because this is not the 240 hour visa, but 240 hour visa free transit or in other words, there is no any kind of visa at all. Hope this helps.
