On SQ flight to HK international airport, then to Shenzhen by ferry. How do I check in my luggage at Singapore Changi Airport

Just check in the luggage as usual. Upon landing, you need to claim it and check it in at the SkyPier again.

I am taking Cathay Pacific from SIN to HKIA. I saw there is baggage transfer service when transiting to skypier at gate E2, do I still have to collect the checked in baggages upon arrival at HKIA, and then re-check-in at skypier?

You'd better contact the airlines for the details. If you use through service, the luggage should be transferred all the way to Shenzhen.
