The best solution at the time being is to use Luhou border crossing. Anyway, keep in mind that that visa office there closes at 16:30. I do not recommend other border crossings at the time being. You will apply for 5 days Shenzhen visa on arrival and that will allow you to stay within Shenzhen administrative borders for 5 days. After your stay in Shenzhen you can return to Hong Kong by any mean of transport and via any border crossing.
You are obviously not eligible for 144 hours visa free transit because to be eligible for that, you need to fly from Hong Kong to Guangzhou and then to return to Macau. So, it has to be a transit that involves three entities. You can do it, of course, but if you intend to stay in Shenzhen only, then a 5 days Shenzhen visa on arrival will be the optimal solution for your needs.
