Mika, you cannot do Taipe - Shanghai - Taipei because this is not a transit, but your second option:

Taipei - Shanghai - Hong Kong / Macau

Is definitely eligible for 144 hours visa free transit. You should just take care not to have any additional landing within mainland China.
