Is a train from Shenzen -> Hong Kong a valid port of exit for a Guangdong 144 hour visa exemption?

No, unfortunately, you are not allowed to do that. The only possibility to take a train is from Guangzhou East railway station.

Instead of a train, you will take a ferry (a catamaran in reality) from Shenzhen Shekou to Hong Kong Macau ferry terminal. You will book your ferry ticket online in advance through CKS - Chu Kong Passenger transport company website. When you complete a booking, you will receive an e-confirmation that you will print out and have that printout with you as a proof of your transit intentions and also to collect your real paper ticket at Shekou ferry terminal. Please, have in mind that you will have to take exactly that ferry you have bough your ticket for.
